Mine is tied between: The Royal City of Dalmasca - Rabanastre and The Imperial City of Archades (new and old areas).

Actually, I liked that bridge in Old Archades. That was a great sight.

And you know how in every RPG game there is ONE location that you just hate SO much. For me in this game it was the Great Crystal.

A dead tie between Eruyt Village, the Paramina Rift, Giruvegan, and any beach-like area (Phon Coast, Banks of the River, etc).

The Deadlands of Nabudis and subsequent Nechrol. Genuinely mournful and horrifying. Even the fearless Basch is reluctant to venture forth " we tread here on a fool's errand". My only complaint is that the plot didn't actually compel you to go there.

The Pharos of Ridorana. Wow...flippin epic!! Providing your characters are properly leveled up, this place is an absolute riot and it really does feel like a 'final dungeon'. Each floor is massive, brimming with nasties and wonderful to behold. Of all the locations in the game, this is the one that probably showcases the benifits of the new gambit system to the greatest effect.
On top of all that, extended play yeilds four 'hidden' floors of a somewhat darker tone that contain some of the hardest regular battles in the entire game.

The Zanakand Ruins. Not only are they aestheticaly gorgeous but also serve as visual and absolute confirmation that Tidus's Zanarkand resides in another dimension. The first time the player passes through there's an almost palapable feeling of uncertainty.

I'd have to say, Rabanastre and Jahara. Brings back good memories.
Ohhh my -_- I need to play this game again.
